My brother inlaw wrecked his 06 cobalt 2.2 liter and we have and opportunity to buy an 08 cobalt with a blown motor. I'm just wondering If its a straight swap from an 06 to an 08?

IIRC they changed the coil packs and a couple other minor changes. Should be able to straight swap so long as they're both the 2.2

it appears they changed the computer in 2007 from 16bit to 32bit is that going to be an issue? according to Wikipedia they changed the block, head, cam, ignition system, and a bunch of sensors too.

Ah right ECU change in 07. If you yank all the sensors out of your 08, put into the 06. Might work.

The best route would be replacing the entire vehicle electronics with the one from the 08. But that's a beastie.
